Graduate student Sydney (Jennifer Garner) is recruited by a top-secret spy organization, but then discovers she's on the wrong side.  So she joins up with the CIA and acts as a double agent, working for both SD-6 and the CIA, feeding the CIA information about SD-6, and all the while trying to balance a "normal" life. During this time she is reunited with her estranged father, who is also a double agent.
John Hannah's role
Martin Shepard, mind-controlled assassin for the FTL spy agency. He is programmed to kill and forget having done so, but the programming is breaking down and he remembers bits and pieces as dreams.

Sydney is sent by SD-6 on a mission to find assassin Martin Shepard in the Romanian mental institution where he has committed himself, because he is the only one who knows where he hid the body of one of his victims. Sydney's mission is to trigger Shepard for the body's coordinates by reciting a poem by John Donne, a known key from this assassin's programming. Unfortunately, the K-Directorate, another spy agency, arrive before Sydney does.

K-Directorate tortures Sydney and she agrees to give them the information if she can get it out of Martin Shepard. Shepard, meanwhile, doesn't understand what's happening in his mind as more and more of his memory returns to him. Although she doesn't know it, he remembers that he was the one who killed Sydney's fiancé, Danny, and grows suspicious that Sydney is out for revenge. The two escape from the asylum together and come to trust each other. Upon returning to SD-6, Sydney reports that Shepard was killed. At the end of the episode, however, it is revealed that Shepard escaped and is free.
